It's like they are flat-shaded, because I can clearly see the
edges of the polygon. This occurs only in the region of the tube
where the overall shading is getting darker.

I'm not sure this is the problem. After you have completed the patching, did
you remember to eliminate the interior polys that you patched with? If you
didn't, you may get the kind of problems you are referring to.
